Depends on the game, to be honest. At the mention of a chocobo or moogle, my mind immediately goes to the Chocobo's Dungeon spinoff series. Taking spinoffs into consideration, I find that incarnation of chocobo to be superior to other chocobos and moogles in the series, as far as cuteness and general likeability. As far as the main series, though, moogle, no contest. The main series chocobo is essentially just a giant chicken in the vast majority of the post-VI main series.

I only found Chocobo's cool in Final Fantasy Tactics.

I used to enjoy the Moogles' particular brand of zany humor, but in FF13-2 my Moogle weapon is being a retarded punk and not very helpful, so I would have to vote for the large, dumb, alpaca/llama-like versions of Chocobos instead, kupo.

I like both but prefer chocobos. Aesthetically, moogles have been extremely unattractive their last few incarnations. And chocobos would be my transportation of choice as well.
