Dr. Eggman is in my opinion the greatest of all time. He has insane tenacity and persistence, relentlessly attempting to take over the world again and again despite repeated failures. He has a ton of narcissism, what-with calling of of his creations The Egg-(something). His space stations often resemble his face. He's a mad genius, has a nice sense of humor, and a serious backstory. He used to look up to his grandfather as a scientific genius who did great for the world, but became obsessed with power and control. He's also the type of villain who says "if I can't take it all over, NOBODY CAN!" and has saved the world on numerous occasions.

Mommy issues aside Sephiroth is only interesting in his Dissidia appearances. (Where he clashes with his fellow Villains) His motivations are one dimensional in VII while Cloud had to grow (Out of Zach) into his own much less heroic personality. I think Seph is one of the most overrated villains of all time. (Unpopular opinion).
Afterthought: The details surrounding his creation and madness are more interesting then the man himself.

I'm going to say Nazis. Or if you need a particular person- Hitler. Not only are they frequenting the most games (especially earlier ones), but there is no redeemable quality to them, at all. Universally hated, from Bionic Commando, to Wolfenstein, to COD, the real person, or the animated corpse (Space-Hitler). Kefka poisoned a river, but he didn't have a final solution. People could still survive in the world of ruin.
