Going solely on the canon of each "universe," any of the marines from the SPARTAN program could wipe the floor with a COG, even without Mjolnir armor and energy shielding.
COGs are just humans, regular-ass humans, that have some military training from joining age onward. Their huge beefy look and ability to absorb a lot of bullets is all from Gears of War's art stylings. They wear armor that is just basic ballistic material with some light plating over it.
The marines from the Halo universe are genetically modified "super soldiers" that begin training at 3 or 4 years old and undergo rigorous physical and mental conditioning. Their armor is a complete powered exoskeleton that not only absorbs concussions and turns most projectiles but also enhances their strength and speed. On top of this, they have self-regenerating energy shielding that can stop anything short of a multi-megaton explosion.
Without even getting that geeky-technical about it, just look at the games themselves.
COGs have to gang up on Berserker Locus and stay alive long enough to get a laser strike from an orbital gun. One solid hit and it's POW--big red Crimson Omen and a game over.
SPARTANs regularly engage Brutes and other foes that are the equivalent size, speed and toughness of Berserkers, and they do so without aid from comrades or long range weaponry. Even after their shields have been shorted out, a SPARTAN can survive multiple hits from a Brute or other Covenant entity.
Now, all this being said, I would still prefer Marcus Fenix beat Master Chief. I don't particularly like John 117, even after reading some back story, and I think anyone that goes to war with a chainsaw bayonet is wintacular. If I had the choice of either one in the same game, I'd play a COG over a SPARTAN.

I have to agree with the logic behind Laguna and Rev's posts! It would kind of be like Darth Vader fighting PeeWee Herman. PeeWee might have a sweet bike and mad kung fu skillzz, but Vader is more machine than man... twisted and evil.
