I'm kinda cut between Mass Effect and Bioshock right now. Gears 2 had a pretty good story (I won't spoil it for anyone) but I don't think it was up to par with some of the other games

Mass Effect's story was pretty good but not the best. I personaly thought Fable had a really good story. The fact that you were trained how to fight than let loose into the world but the guys who trained you didn't care if you were evil/good or some combination of the two bothered me a little.

are these 360 games we're talking or in general?
for 360, i'd say bioshock. prey was also very good (and very underrated)
dead space is probably a close 2nd or 3rd.
i love RPG's and shooters most, but that's just because they're the most fun for me.
i can't really say any RPG or shooter has a unique story though...
not that i've played, anyway. unless you count the above mentioned.
which.. i guess prey is a shooter...
it's usually save the world from this or that, lol.
as for old RPG's, i'd have to say secret of evermore and chrono trigger.
STW's, yes, but they have enough unique aspects to look past the others.
